The primary westbound options from there are: Northern State Parkway west to the LIE east for JFK (approximately 90–125 minutes total), or Sunken Meadow Parkway south to the Northern State west to the Grand Central Parkway for LGA (approximately 85–115 minutes). For Manhattan: Northern State west → Queens–Midtown Tunnel or Triborough Bridge.
An important local note: the Route 25A corridor through Stony Brook village (near the University and Medical Center) backs up noticeably from 7:30 AM on weekdays.
